sabbate: You can use the shareware quake pak files, they're included with Icaros desktop too. I'd really love to help you, but without any details I simply can't.

FuhQuake only works correctly in windowed mode. Fullscreen won't work, because it tries to open its own screen, which always fails.
You can start FuhQuake from the shell like this:
fuhquake-sw -window -width 800 -height 600
You can use other resolutions, or substitute fuhquake-sw with fuhquake-gl if you want the OpenGL version. You can make your own script, but if you do don't forget to increase the stack. Existing Quake scripts in the Icaros games drawer might help to make your own.
Regarding Hexen2, you should put pak0.pak, and pak1.pak into the data1 drawer, not id1. Do not copy or overwrite any other files. Start the game from the shell, so you can see if there was any error messages.

Just letting you know, FodQuake now supports AROS. It's a direct continuation of FuhQuake, so I definitely recommend it over my half-assed port
You can grab it here: http://fodquake.net

FodQuake does not start,
and gives error message:

Error: Sys_RandomBytes() is not implemented on AROS

I haven't tried FodQuake, I just found out yesterday that v0.3 is available for AROS too. I assumed it's working because Mark Olsen did the port. I'll try it out later, maybe it's easy to fix.

AROS lacks a random.library for the moment, Mark Olsen is waiting for an other person to finish such a library for AROS but that guy's quite the slacker.
As a quick fix you could probably just implement an LCG, it's not ideal but it'll work.

impulse: Yeah, I was thinking about implementing some simple PRNG, but if random.library is in the works, I'll pass it.

Kalamatee: Not yet, currently I'm wrestling with Quake2, RTCW, and the standalone WildMidi player. Though I'm currently fed up with all three, so I'll probably check out Xonotic.
Speed Dreams uses CMake, Dark Mod needs Doom3 (can't wait for IODoom3). I'll give Vega Strike a shot, but it's written in C++, so don't get your hopes up :D
