The input plugin supports joysticks via SDL, so you probably can.

Mupen64plus update! The default video plugin (Rice) was a bit slow, and produced lots of glitches. I compiled a third party video plugin called Glide64. This one is much faster, and doesn't have the glitches. (It has a built in Glide-OpenGL wrapper, so it doesn't requires 3Dfx hardware to run.)
It's the default video plugin in the new version, so you can delete mupen64plus.cfg, or edit it, and replace

The old Rice video plugin is also included for those who like graphic anomalies

BSzili i have no luck or doing wrong somewhere to get my joypad working..

it detects the joy port if you have a look at the screen shoot but fails within emulation....

Great! If you want you can share your updated INI, so others with the same controller won't have to mess with it.

I uploaded a slightly updated version. No major changes, I just included an icon. If you start it from wanderer it will open a file requester. You can also set the ROMFILE tooltype of the icon to autostart a certain ROM. Now those who are allergic to the shell can use Mupen64Plus too.. hopefully

Sorry, but jazz it won't work - here's the error log:
